The answer is that it varies by rider and by stage. You can read about the various models used by the team (including the Domane and Speed Concept in addition to the Emonda and Madone) at this link: Bikes | Trek Factory Racing

They will ride what the sponsor tells them to.

Both bikes are provided by the sponsor trek. Riders usually do get a choice of which bike of the sponsor's they ride if the sponsor makes more than one model. Sponsors may pressure riders to use their newest offering, and usually the riders want to, anyway. But plenty of examples of riders riding the model they prefer. One year Cavendish went back to a prior model year Scott because he didn't like the current version at the time. Some riders like a sponsor's aero frame, while others on the team will choose the super light model. So no, it is not just "what the sponsor tells them to"

Well the video says the intent of the Emonda is to be the lightest bike in the world and apparently it was designed by teenagers with good haircuts. That does not sound like a good thing to me. However I have no idea what bike the Pro's would want. If it were me I would quit the team and go buy some mint chip ice cream and tour around on a good bike and take pictures of the cool castle's and churches in the area and leave the racing to those that like a good compound fracture.
